Shinji Ikari remains emotionally comatose after the death of a dear friend, unable to pilot Evangelion Unit-01. His father Gendou Ikari's organization NERV races against the shadow organization SEELE to enact their respective apocalyptic plans. SEELE desires to fuse their souls into an Evangelion to become a godlike being, while Gendou seeks to revert all of humanity into a primordial being to reunite with his deceased wife Yui.

SEELE unleashes a lethal military invasion of NERV headquarters. As their forces cut down scientists and security personnel, Asuka Langley Souryuu pilots Evangelion Unit-02 in a desperate last stand. Meanwhile, a depressed Shinji hides deep within NERV, and Captain Misato Katsuragi searches for him as society crumbles around them. The battle escalates into a surreal confrontation that determines the fate of humanity.
